Why does the RAID reinitialize after restart?

I have a RAID 5 setup with 3, 1TB SATA hard drives on an XServe. Every time i restart the system, whether for updates or anything, it always detects "disorderly shutdown without battery backup" and reinitializes the RAID. The server still functions during this process, but i cant imagine its a good thing. Anyone have any ideas??
