Will 5.9 using ecm for 5.2 mak engine skip misfire and run rough?

It might but they have the same firing order. Check for codes. Turn on the ignition on and off and back on 3 times quickly and it will flash out trouble codes. Record the check engine light as this happens and we can see if it has trouble codes and what they are.
