I installed a new ifixit battery in my iPod today. The instructions say to charge it to full, leave it plugged in for two more hours, then let the battery drain all the way and then start using it normally. I got distracted and left it plugged in for close to three hours instead of two. Will this shorten the life or cause any other issues?

No, this really doesn't matter at all. 1 hour difference isn't that big. You can now just continue with your iPod. Just let the battery drain till it's turning off, then recharge it again to 100% and then just use is normally.
